Custom changes carrying over to new versions

Some of these changes I made to my installation will be lost once a new version comes out?

That depends on where you made the changes. If you changed the PHP files directly you need to reapply all changes again.

Template changes are a bit different. There will be soon two different Contentteller branches: 2.0.x and 2.1.x. Upgrading between minor version of a branch (e.g. 2.0.3 => 2.0.4) is usual painless after there are almost none template and database changes.

Upgrade from one branch to another (2.0.3 => 2.1.0) may need some additional work after there will be some new/updated templates and database changes.
